The game starts out with a cut scene that shows Plankton following through with an "Ingenious" plot to steal the Krabby Patty Secret Formula. He has built a Robot creating machine called a "Duplicatotron" and plans to take over Bikini Bottom with an army of evil robots. The only problem is, for some reason, he put a switch on the back of the machine that says "Obey Plankton" and "Don't Obey" and left it on "Don't Obey".

The Microsoft Windows version of the game is a point-and-click adventure game, whereas the 6th generation consoles received a 3D platformer. The Game Boy Advance version received a 2D platformer. All versions of the game feature an original storyline, in which the player attempts to defend Bikini Bottom from an invasion of robots created by Plankton with a machine called the Duplicatotronplaying as SpongeBob in all versions, as well as Patrick and Sandy in the console versions. Battle for Bikini Bottom received mixed and average reviews, with praise going towards the level design, music and the game staying faithful to the show, although some criticism was drawn to some of the levels being repetitive.
The original story began with Plankton enacting yet another scheme to acquire the Krabby Patty secret formula. To achieve this, the little villain created a bunch of sinister robots. Unfortunately, Plankton forgot to set the robots to "Obey," so they went against him.

The SpongeBob SquarePants Movie game, released one year after this game, shares the same developer, many gameplay elements with it, and is sometimes considered a spiritual successor. He builds a machine called the Duplicatotron and uses it to create an army of robots, which he plans to use to destroy the Krusty Krab and succeed in his long-time goal. Although the plan goes smoothly at first, the robots start to rebel against Plankton when he gave them their first order, and soon after, Plankton realizes his fatal error.
